On my 2000 ms 390 i get a leak down through the lights in the head/shower when it rains or there is excessive spray.

We have a flybridge cover, not a full enclosure. With the cover on, there's no leak. What is likely to be leaking from the flybridge into the head?

I have also wondered if anyone has ever resealed the joint between the flybridge and lower cabin? Has that caused leaks before?

Blocked drains under helm bench seats

Unfortunately that doesn't seem to be it. I will certainly check again but i have before. The eats don't fill with water and that seems like it's too far aft to be a problem in the head/shower ceiling.

Distance is not always a real indicator. Water leaks can travel long distances before they show up.

Not sure if I'm tracking your thoughts but I had a main ship 43 and water leaked into cabin headliner and leaked through the lights and pooled up in vinyl headliner. The problem went away after I removed all of the pipe rail on upper decks and stanchions above and re-bedded and re-caulked all of the above.
