Is the 44/45 arch wood cored on all 3 sides? I am seeing brown water staining after a hard rain, coming from the inside of the lower arch leg, onto the cabin side. Pretty sure it is entering from the top somewhere and doing its water thing finding its way down. Is there wood in the top, lateral part of the arch?

Yeah, it's wood-cored and rot in there is a known issue on many Tollycraft models. I strongly advise you to stop any water ingress ASAP and never put any meaningful weight on the center of the arch (like don't use it to support shrink wrap). If it's too late, it can be rebuilt (mine was before I bought the boat).
 
Thank you. I did some research this weekend and on our FB Tolly 44 group, I found a couple of people that have rebuilt theirs.

Rather than using Mahogany again and basting epoxy on it, I will use FRP square tube, epoxy it in, attach fiberglass to it and close it back up.

My mind set is that I will find the worse. All visual signs point to the inevitable. Looks straightforward from the FB thread(s).
