As others have said, small boats can cruise those waters just fine. The first time I went to the San Juans was in a 21í sailboat.

Most of the time there is reasonably protected water. Juan de Fuca, Rosario, Haro, and Georgia straits can all be very bad. They can also be flat calm. Iíve crossed them in both types of conditions.

It is just a matter of picking your time.
