What is the best way to clean the two coolers and the transmission cooler? It’s been three years and I think it’s time to pull maintenance on my coolers. But would like so input on how to do it.

I wrote an article on acid flushing the engine's raw water side and it can be found in the Library/Miscellaneous section of this forum. As the article notes, make sure that you first service the after cooler first. Tony Athen's Technical Tips on sbmar.com gives a good tutorial on after cleaning of the Cummins engine.
