Guys I just bought a Marine Trader 47ft Tradewinds Motoryacht. Quick question: normally does the dock water hose hookup fill the holding tank? or is a direct feed to the water system by passing the holding tank? Thanks in advance

Probably you mean the freshwater tank? (IOW, not the black -- waste -- water holding tank?)
In all the boats we've had, the freshwater inlet bypasses the freshwater tank, and directly feeds the rest of the household system. The only way we could fill the freshwater tank(s) would be through the deck fill provided as an inlet for that purpose.
Not familiar with your boat, though, so YMMV.
Tip: See lots of threads here about cleaning/sanitizing freshwater tanks before use, and filtering water as you fill those tanks...

The plumbing to the holding tank is more serpentine: fill, tank, plumbing, tap, crew member or guest, head, holding tank. ?
When you empty the holding tank through a deck pump out you may put fresh water back in via the same opening to help flush that system.

Just a suggestion, don't use the dock line hook up until you are confident of how the boat's water system works. Many boats have inoperable check valves and tired plumbing and therefore cannot safely accept high city pressure. A line blowup can at least ruin some interior wood and at worst sink the boat.
Also be sure you have a pressure regulator between the dock water and your boat that works. At first limit it to about 40 psi.

As others have pointed out the tem "holding tank" normally refers to the poop tank.
Your fresh water tank is your "fresh water" tank.
In most cases but certainly not all, when you hook the dock water directly to the boat it bypasses the fresh water tank and only circulates through the fresh water system. And does not fill the fresh water tank. But without seeing your system there is no way to know for sure.
When using a hose to fill your fresh water tank or to directly feed your fresh water system, it's good practice to use a water timer so you don't waste water over filling your tanks. And if a line bursts or a fitting gives way in the boat while your feeding the system the amount of water that can get into your bilges and/or dpray around the boat will be limited.
